So I have a 96 gt doner car that I am swapping the engine into my 2000 v6 with, however I do not have the key from the 96 gt so will I be able to disable PATS with this tuner and attempt to program another key to the ECU?

A custom tune dealer could make a tune for you to disable pats, preloaded tuning would not be able to do that though.
